The series follows the exploits of Anne Boonchuy, a self-sufficient, fearless, and brave Thai-American girl (Brenda Song). On her 13th birthday, Anne is persuaded by her peers to steal a mysterious music box (dubbed the Calamity Box), which magically transports her and her two best friends Sasha Waybright (Anna Akana) and Marcy Wu (Haley Tju) to the world of Amphibia, a wild marshland tropical island full of anthropomorphic amphibians and threatening creatures, where they are separated from each other.
Anne is adopted by the Plantars, a frog family that includes exuberant young Sprig (Justin Felbinger), unpredictable and daring baby pollywog Polly (Amanda Leighton), and overprotective and traditional grandfather Hop Pop (Bill Farmer), who live on a farm in Wartwood.
Anne gradually learns what it means to be a hero and develops true friendships as she bonds with her newfound family, all the while trying to find her friends and return home. Sasha joins forces with Captain Grime (Troy Baker), the leader of the warring toads of Toad Tower who want to take control of their home, Frog Valley. Marcy ends up in Newtopia, the capital of Amphibia, the seat of government, and the residence of Amphibia's ruler.
In the second season, Anne and the Plantars travel to Newtopia to discover the secrets of the music box, also known as the Calamity Box, and to find a way to return Anne home. There, Anne reunites with Marcy, who offers to aid in the restoration of the box's power through a series of ancient trials, unaware that Amphibia's ruler, King Andrias (Keith David), has other plans for them. Meanwhile, Sasha and Grime plot to invade Newtopia and depose the monarch, giving the toads complete control of Amphibia.
Anne and the Plantars are transported to Anne's home in the East Los Angeles suburbs in the third and final season. Anne must now assist the frog family in adjusting to human society and concealing their identities while searching for a way to return to Amphibia and stop Andrias' invasion of the Multiverse.
When they return, they discover Sasha and Grime have formed a resistance force in Wartwood and join them in their fight against Andrias, who is using Marcy as a vessel for his master, the Core.
